We know from the comics, Bentley and Murray can swim, also Carmelita. So we can presume the Guards can swim. Its just Sly that can't.
Perhaps envision them later being taken to an infirmary (or teleported), whereby they're patched up and sent back out. Remember Muggshot mentioned Sly going around "Cracking skulls", even though lots of those dogs would be dead if they were knocked off of cliffs etc.
