I think I figured it out: Clockwerk can adjust his size at will, and anyone who has his individual parts can adjust their size manually. I noticed that, in Sly 1, Clockwerk's body is big enough to walk on (as seen in the final battle with him), while, in Sly 2, all of his individual parts are small enough to carry, and that all of his parts were returned to to their normal size when they were put back together in Arpeggio's blimp.
